I'm new to Total Uninstall so thanks for the help.

Is the following correct?

1)Scan results show changes that are not related to the install under consideration. Such unrelated changes are even more prevalent when a reboot is required for the installation.
2)It is necessary to exclude or ignore these unrelated changes before proceeding with a monitored uninstall.
3)To ignore or exclude these changes, a dummy (better termed a "control") scan must be performed, including the reboot. Then all the results of the control scan must be ignored/excluded from the monitored uninstall before the monitored uninstall is performed.

If this is not true, please teach me. If it is true, is there some convenient way to ignore or exclude all the results of the control scan without having to right click every single change found in the control scan? My control scans comes up with quit a few changes and it takes some time to exclude them all, right clicking one at a time.

Also, how can the ignored/excluded list be deleted in the event that you want to uninstall one of the things on it at a later date.

It appears that you understand correctly how the program works. Your statements are correct.
There are other topics that explain what to add to exclude and ignore lists. Unfortunately, you have to scroll all detected changes and exclude/ignore those one by one or an entire branch adding the base of the branch.
There is not a real must to do this operation but in this way your installation logs will be clearer and smaller. Personally, I often reset all program options and I build the exclude lists as I monitor new installations. When a change appears in the log made by the email client, I add it to the exclude and so on with each installation monitored. After 3 or 4 installations monitored the program is configured again.
I recommend to create new scan and a new compare profile and make these default (use the "Save As"). Furthermore, "Lock" the old default profiles to not be altered when you use the Add to exclude/ignore list. You will have them as a reference.
To edit the Ignore/Exclude list open the Options dialog and modify the list there. The obsolete entries don't affect Total Uninstall since before loading the lists these are internally cleared from obsolete entries to do not affect the performance.

Isn't it necessary to exclude/ignore changes unrelated to an installation? Isn't it true that if you don't exclude unrelated services that start up in the reboot (eg. anti-virus, etc), these components will be uninstalled in a monitored uninstall?

Background changes are mainly registry values modified or files modified. It rarely will be created files or registry in the background and a such program will create or delete at any time again if it is necessary. So at uninstall the modified files are not touched and the modified values are restored but these are never critical. From my experience, the uninstall (restoration) of background changes doesn't create real problems. However, sometimes is possible to be some inconveniences. In case of a network bandwidth monitor that save the total traffic in registry values the traffic will be set to the date of the program installation. This is why I recommend the control scan but is not critical. Officially, I strongly recommend this control scan, but I know that there are a lot of users that do not execute this configuration step.
